The digestive enzymes remain inactive until the food provides an acidic medium for it to get activated. So until the enzymes are inactive there is no harm caused to the alimentary canal. Once they get active , they only act on food particles.

Because alimentary canal is coated with mucus and mucus protect alimentary canal from digestion
